What covariates are used in FinnGen's core GWAS analyses?

The following covariates are used:

  • Age

  • Sex

  • First 10 principal components

  • Genotyping batch (all batches only used releases 1-6. In R7 it was observed that it's not necessary anymore to use all batches as covariates, which is good for null compute speed. Instead, from R7 onwards on we're using FinnGen1 chip as baseline and FinnGen2 and all legacy batches as covariates.)
